Pepperdine University was founded in 1937 by Western Auto Supply Company owner George Pepperdine, and is affiliated with the Church of Christ. The school was known as George Pepperdine College until 1971, when it began offering graduate degrees and took its current name.

The school played its first season of intercollegiate baseball in 1939. After skipping the 1943 season, the Waves played in the California Intercollegiate Baseball Association for the 1944 season. They then joined the California Collegiate Athletic Association, staying through 1954. After more than a dozen years as an independent, Pepperdine competed in the West Coast Athletic Conference from 1968 through 1976, switched to the Southern California Baseball Association for eight years, and the joined their present conference, the West Coast Conference, in 1985.

The Waves have played in two College World Series, winning in 1992.

The Baseball Almanac lists more than three dozen Waves who have made it to the Major Leagues. Notable players include pitchers Randy Wolf and Mike Scott, while infielder Rob Picciolo not only played nine years in the Majors, but also coached at both the Major and Minor League levels for more than two decades.

Pepperdine has played its home games at Eddy D. Field Stadium since 1973. Following several renovations, the stadium currently seats 2,000.
