University of California, San Diego was founded in 1960. Beginning in 1968, the school fielded an intercollegiate baseball team. They played as an NCAA Collegiate Division independent until the NCAA reorganized into three Division, and then played as a Div. III independent until moving up to Div. II in 2001. Upon moving to Div. II, the Tritons joined the California Collegiate Athletic Association, where they stayed until moving up to Div. I in 2021 and joining the Big West Conference.

The Tritons advanced to the Div. III College World Series in 1987 and 1994, and the Div. II College World Series in 2009. 2010 and 2017. While they finished in first place in the Big West in 2023, they were ineligible for the NCAA tournament due to being in the third year of a four-year blackout period during transition to Div. I.

UCSD has announced that it will move to the West Coast Conference following the 2027 baseball season.

Baseball Alamanac lists five former Tritons who have gone on to play in the Major Leagues. The most accomplished at the Major League level to date is catcher Bob Natal, who played in 120 games over six seasons with the Montreal Expos and Florida Marlins.

UCSD plays its home games at Triton Ballpark, a 500-seat on campus facility. It received major upgrades in 2011 and 2015.
